Please explain when it is the ka in naka that is duplicated and when it is the sa in salita that is duplicated.
When searching the dictionary for makapagsalita I see this reply
makapagsalitâ: [verb AF] to be able to speak; to articulate.

When searching the dictionary for nakakapagsalita I see this reply

This is super common...usually one way will be more casual and another will be more formal.
 
Example with another affix:
kakagising ko lang = I just woke up
kagigising ko lang = I just woke up
 
Usually the duplication of the root is considered more formal, and duplication of the affix more informal.
